What is this black sediment of our property?

We had the geothermal heat installed in March and should have a new well drilled. This is a PVC sleeve submersible well. We just noticed a couple of hours the water from the toilet was a blackish color, as opposed to the rusty usually is (we have hard water). Then, about three hours later, we turned on the sink and hard sediments black out – so he plugged the sink and toilet screens. This was for cold water! I'm afraid to try hot water, because I do not want to clog the water heater that we just installed. Ideas?

Looks like you have a water softener or neutralizer was low on water and water has been turned on to recharge the system with pressure hoses and blew the mineral in reservoirs through water
